When the Sohmas discover that Tohru is living in a tent, they are quite surprised by her inner strength. The entire area is Sohma property, and Tohru asks to be allowed to stay in her tent, but then collapses because of a fever brought on by working too hard. A landslide buries her tent, including her mother's picture and school clothes, and she moves into Shigure's house for the night. Desperate for a break from the filth of the house and takeaway meals, she is asked to become a permanent guest in the house, if she cooks and cleans.

They research Human Transmutation, a forbidden art in which one attempts to create or modify a human being. However, this attempt fails, ultimately resulting in the loss of Edward's left leg and Alphonse's entire body. In a desperate effort to save his brother, Edward sacrifices his right arm to affix Alphonse's soul to a suit of armor. Some days later, an alchemist named Roy Mustang visits the Elric brothers, and he tells Edward to become a member of the State Military of the country to find a way to recover their bodies. After that, Edward's left leg and right arm are replaced with automail, a type of advanced prosthetic limb, created for him by his close family friends Winry Rockbell and her grandmother Pinako.

After defeating Ragnarok, he faces a new enemy called YOMI, a group of disciples who are each personally trained by a master of an even bigger organization rivaling Ryōzanpaku, Yami. Along with former members of Ragnarok who join the Shinpaku Alliance, a group created by Kenichi's schoolmate Haruo Niijima, Kenichi now fights Yami to prove his ideals and protect those in need.

When arriving in Tokyo, he meets a young woman named Kamiya Kaoru, who was in the middle of a fight with a murderer who claims to be the Hitokiri Battōsai from her swordmanship school. Kenshin decides to help her and defeats the fake Battōsai. After discovering that Kenshin is the real Battōsai, she offers him a place stay at her dojo as she notes Kenshin is a gentle person instead. Kenshin accepts and begins to establish lifelong relationships with many people, including ex-enemies, while dealing with his fair share of enemies, new and old.
